- 2011 Plunder Case: In 2011, Atienza faced a P4.5 billion plunder complaint filed by the city government of Manila. He has denied the allegations.
- Closure of Arroceros Forest Park: In 2013, Atienza ordered the closure of Arroceros Forest Park to give way for the building of an education office and teacher’s dormitory in 2003. This enraged environmentalists and environmental groups, who dubbed him the “butcher of Arroceros”.
